As the api is now able to set article badges [1] there should be an api that enables this funcionality. There is already a mockup [2] which shows a possible solution. It should be mentioned that currently all items can be a badget of a sitelink. Not that this bug in fact consists of two bugs. The first part is to implement the display of badges which is the most important at the moment. The editing of badges will be able via the special page as soon as bug 56693 is fixed. However this should also be possible via the default user interface.
Henning created a mockup how the ui should look like. https://commons.wikimedia.org/wiki/File:Site_link_badges_edit_interface.png
