The previews of DjVu files are not generated in the File namespace even when DjVu has been installed properly. While creating the Index page, it outputs
"Error: No such file".

This bug report is a little unclear. Do you mean on your own wiki? In that case I would counter with you probably don't have it installed properly, since as far as I know it works on Wikimedia (e.g. https://commons.wikimedia.org/wiki/File:1869._The_Innocents_Abroad,_or,_the_New_Pilgrims%27_Progress.djvu ).

The pages are read properly on existing DjVu files. The bug surfaces on new uploads.

It occurs also on my local install that worked before.

But this issue doesn't affect Wikimedia wikis with the same MediaWiki version

I still cannot reproduce locally. Everything seems to work fine for my local djvu file I just uploaded. Could you include an exact steps to reproduce as well as expected/actual behaviour?

I can tell you about my MW environment. 
MW version 1.23alpha (0b5acd0)
Uploading works fine for me but not the reading.

This request still stands...
There's nothing that can be done without better steps to reproduce.
