People would like to be able to edit the language links that are coming from Wikidata in the page settings dialog. A link from there to Wikidata would probably also be a good first step.
This would be excellent, but potentially quite a lot of work. Would the Wikidata team be interested in exploring with us how this could be done?
bug52383 suggests the opposite approach: please do not include such complex logic in VE which is already slow. be so kind to improve the current implementation within the VE project if you feel its hacky.

Apparently this is how it currently works? You can add links to Wikidata while in VE, but then you'll miss them because the page will be reloaded?
Sorry, rephrasing: You can add items to Wikidata while in VE, but then you'll miss the other edits you made in that VE session since the page will be reloaded.

Yes, the Wikidata team's sidebar JS tool to add to language links ignores the existence of VE (and so breaks things, as you say). This bug is talking about being able to edit the language links inside VE, in the language panel of the "page options" dialog which is currently read-only. It's also meant to cover more cases and features than the sidebar JS tool currently does.
