These links being red at all come about because content of templates is rendered by the PHP parser, which sets class="new" (Parsoid itself doesn't hint about target colour yet). However, because dialogs are implemented as <iframe>s, we can't inherit MW's CSS for the body element, so they appear differently.

Now fixed as of last month.
