Currently all the modules are together with the classes implementing api itself. This makes it hard to find where things are done. For example I'm having hard time to find where token validation is.

This seems like the usual situation in MediaWiki core: Look at includes/parser, or includes/filerepo, or includes/content, or includes/context, or includes/objectcache, or includes/db, etc.
