It can happen that a site was enabled in the wiki once, but gets disabled (because it is not maintained anymore or the site was closed down or whatever) so it might get removed from the list of known sites.
In that case we should not return site-links linking to such site when querying for an items sites.

I suggest that this is done by using badges (or a new qualifier). Badges are intended to be used for featured articles and similar, but they could be used here - there could be a site_deleted badge. The server could not return the links with such badges, or the client could ignore them.

Hmm. This is a feature of the site, not of the site link. The badge proposal does not sound fitting.
