This is a curious bug I've noted with my company's internal wiki, where some pages are required to provide a list of their subpages through use of {{Special:PrefixIndex/{{FULLPAGENAME}}/}}. The list of references being used on a page resets when a Special: page is transcluded; a <references/> tag placed after a Special: page transclusion will only list those references declared after the transclusion. Any references declared prior to the transclusion are treated as though they don't exist.

I'll attach a text file in a moment containing wikimarkup that demonstrates this bug. All you need for it to work is the Cite extension installed, and $wgAllowSpecialInclusion set to true (the default value).
