This is a bug against Extension:IndexFunction which does not have
its own component yet in Bugzilla. See bug 19722.

I created page A (via page move) which had an associated
{{#index|A|...}} in page B.
Then I deleted page A, leaving it on my watchlist.
Back to page B, there was an error display saying that page A existed. I altered and stored page B, in the hope to have tables
updated, but the error message remained.

I was using r53274.

P.S.
Unexpectedly, I was not confronted with the message
MediaWiki:Indexfunc-editwarn
when attempting the page move, it was rather simply accepted.

Should be fixed in r53634. The pagemove form doesn't have any way to show a warning before the move without just preventing it entirely, so the only warning will be after the move. But moving A->B now deletes any index with B as its title.
