If an interwiki link has a prefix of only two letters, then the link either does not show up at all, or it adds on some garbage characters 
at the end...For our project, this is important since the prefix aims to be the standard, common abbreviations for the books to which 
it is linking.

The links that were supposed to be created, actually appear as strange links under "Other Languages"...Is there a way to have them not be 
considered as other languages (since we are not usin other languages with these prefixes?)

You can remove them from the list of language names in languages/Names.php. This may however 
make them unavailable for use in localization.
