There is a bug somewhere in the shutdown routines. I know that this error has happened many times in the past. It would be great to find which travis logs include this error, to triage it better. This shows many other similar logs https://www.google.com/search?q="_run_exitfuncs"+"process%20shutting%20down"+site%3Atravis-ci.org But adding search term "pywikibot" and there are zero results.
Most of the travis logs from other projects are python 2.7, so it likely also happens under python 2.7
