Of course, the question is do many existing links expect that not to happen. I doubt many would be too terribly mangled. If that's a real concern, maybe using [[link|]] would be a way to say "use new implicit formatting" so existing [[link]] would not be effected.
Well, I think you have identified both the problem with your proposal - that this wouldn't *always* be appropriate (in many contexts is perfectly sensible to have the full title displayed) - and the reasonable solution. Luckily, your second suggestion ([[Prefix:Foo|]] -> [[Prefix:Foo|Foo]]) has already been available for some time, and is usually referred to as "the pipe trick" - see http://meta.wikimedia.org/wiki/Help:Piped_link#Automatic_conversion_of_the_wikitext_.28pipe_trick.29
