Templates belonging to the [[Category:Exclude in print]] should not be included in ZIM files.

This is not possible unfortunately. ZIM Files are generated with HTML (generated by the mediawiki parser) as the only source - all information about the underlying MW-markup (and templates) is lost. 

A workaround is to use the css-class "noprint"  which is used to filter out nodes.
