I have a fully functional MW installation that I upgraded to 1.16 b3 in order to use vector template and the suggestions.

I found out that the suggestions are not working due to the rewrite rules.

I think that we should update the guide for this:
http://www.mediawiki.org/wiki/Manual:Short_URL ( "example.com/Page_title" fromat in my case)

The question is what changes should be made to solve this? What is the URL used by the suggestions?

This is not the place to get support, use mediawiki.org, mediawiki-l mailing list or the IRC channel.

Check wgMWSuggestTemplate in page source in any normal page request.

This format (page titles in document root) is flawed for the exact reason that it causes bugs like these. Don't use it, use something like Wikipedia's URL scheme instead.
