Pages linking to page via first appearance of <categorytree> (so it is present in HTML source, not those included later via AJAX) are not shown in Special:WhatLinksHere.

This is confusing behavior, because people are used to the fact that if any page links directly (= it is in HTML and not dynamically loaded) to some other page, the WhatLinksHere list contains those linking pages.

we can disable categorytree if that is an issue, maybe?

Most people don't know or care about the difference between "in the HTML" and "dynamically loaded". So, either all links in the tree would have to be registered in the database (impossible), or none (current behavior). Registering only the initial level would actually introduce an inconsistency, especially since it's configurable how many levels are put directly into the HTML.
