Please see the screenshot in the URL provided.  

Text area in the protected (Main Page) is misaligned.  The problem was reported for Japanese Wikipedia.  Please verify if this occurs for other languages as well.

A div with clear:both CSS properties was added some time ago, this no longer happens.
