Using IE 8.0.6001.18372, some superscripts with links in them aren't superscripted, the text is just smaller. Test case: Text test<sup>1</sup> Ref test<ref>Foo</ref> Link test<sup>[[Test]]</sup> Template test{{fact}} Span test<sup><span>Text</span></sup> Bold test<sup>'''Text'''</sup> Mixed test<sup>Test [[link]]</sup> Mixed test 2<sup>[[link]] text</sup> Mixed test 3<sup><span>text</span> text</sup> Results: On IE8, Text and all mixed tests work, the ref, link, template, template, span, and bold tests only make the text smaller. It seems any superscript that consists only of stuff wrapped in some sort of HTML tag doesn't render correctly on IE8, mixes of formatted/plain content work fine. Most likely an IE8 bug/upstream issue.
Seems to be working well using version 8.0.6001.18702
