I'm pretty certain this is not a MediaWiki bug, but one induced by the namespace settings on English Wikipedia. (I couldn't reproduce it on my local wiki, for example). This image shows what I see in "Edit watchlist" page: As you see, there is a deleted page in Wikiepdia namespace, which is incorrectly listed under (main) namespace. This only happens to this one page. If I add new pages from Wikipedia or WP namespace, they get listed correctly. All pages from Wikipedia namespace which weren't deleted were also listed under the correct namespace (before I purged my watchlist to take this snapshot). I'm afraid this only happens to those pages in WP namespace which are now deleted. I also belive this has something to do with the recent changes in English Wikipedia namespace system, which made WP and alias of Wikipedia namesapce. If there is some more information I can provide, I'd be glad to.

I suspect [[Wikipedia:MOVIE]] was originally [[WP:MOVIE]] and hence was in the main namespace. Can you check whether [[WP:MOVIE]] was deleted before or after the WP->Wikipedia aliasing?
Yes is was. We already have Wikipedia:MOVIE (it is not deleted over time). It is the WP:MOVIE one, which is now shown as Wikipedia:MOVIE, and was deleted on some time, that "I cannot know of". I really think we should move this bug to MediaWiki bugs category now. It is a bug of MediaWiki that after creating an alias from WP to Wikipedia, we cannot even see the history or logs of WP:MOVIE (just try http://en.wikipedia.org/w/index.php?title=Special:Log&page=WP:MOVIE and see how it goes to Wikipedia:MOVIE automatically). Can someone move this bug arround please?
namespaceDupes & co need to be updated to hit other tables including watchlist; cf bug 10171

After more than two years from Brion's comment, the bug is still present.
